elastix registers a moving image to a fixed image with a chain of parametric transforms: translation and rigid, then affine, then optionally a B-spline deformation. Each stage uses elastix's default parameter map, which optimizes Mattes mutual information with adaptive stochastic gradient descent over a multi-resolution pyramid, so the images may have different contrasts. Your own elastix parameter files can replace the preset chain. The registered image is the moving image resampled onto the fixed grid as 32-bit float. The transform maps points of the fixed image to the moving image, as ITK and elastix define it; transformix applies the last TransformParameters file, which names the earlier ones. The OME-Zarr transform is one affine, or for B-spline a displacement field on the fixed grid. MRI, OME-Zarr and TIFF images are read here, and large pyramids register at the finest level of about 16 million voxels. Brain MRI registers best brain-extracted, as in the example. Built-in 3D templates can stand in for the fixed image.
